I would go with E -

the colored portion of sentence is a bit ambiguous bcoz , it can mean either "99 % of 500 million species that appeared on earth"
OR
"500 million species appeared on earth ,and out of that 99% of species disappeared"

hence "the" was required after "Nearly 99 percent of"
